This page is a work in progress, as I am still unsure of many aspects of composite masking. In this example I will be making a composite mask of a locally refined protomer expanded into a consensus NUR. I will be using the unsharpened, locally refined map and the unsharpened, non-uniform refined map. Advice for many of these aspects is taken from mailing lists and cryoSPARC’s discuss board. In particular this is a good reference.

Step 1: Open unsharpened maps into ChimeraX

Step 2: Determine acceptable thresholds

To do this, I look at the LR protomer and adjust the contour level until it has the features I am satisfied with. I then copy the contour level over to the NUR volume.
